I'd say keep rushing the main missions until you meet (and rescue) Code Talker, that way you'll get it over with before too many staff members die. Once you rescue Code Talker, everyone should be cured and your base can go back to normal.
Although if you’re good at catching the little details, you can prevent it almost completely. Which OP probably never figured out so lost a good amount of staff.

Don't listen to these others about being good. I am good at all MG, even the first one (MSX), which is insanely hard. I have the same complaints as you. Let me explain. What you are seeing is a mix of Japanese gaming culture and Hideo Kojima's obsession with movies and storytelling. On the Japanese gaming culture, Japanese are obsessed with insanely hard and irritating games. They make them this way on purpose. It's a big part of their culture. So Hideo has applied huge setbacks as a part of the storytelling. I agree, once you progress and get better things, things should get easier. Otherwise, progressing and obtaining new things makes no sense. The same thing happens in the very first Metal Gear (MSX). You will likely miss an enemy costume and you have to backtrack all the way. It's very irritating. He does the same thing in MGS1 if you remember heating up and freezing the key cards. It's old school Japanese irritating on purpose game design. Remember old NES games? Yeah, very irritating. Now combine this with Hideo's obsession with cinematography and movies and this is why you have these storytelling elements which can become pretty irritating in the game. I get it. Hideo needs to cut down on the videos, the ridiculous stories, and the irritating back and forth challenges. I have no problem with a challenge, but I am also playing a game, which is for enjoyment. I over-prepared for the end fight with Metal Gear because I was worried that Hideo was going to make the fight insane, and I over-prepared. LOL. It was easy.
