Are you planning on sneaking around, or to fight it out?
Are you planning on extracting people, or kill them?
What distance do you sincerely expect to handle the enemy from? Up close or from a distance?
Are there droids on the map? In that case bring something like a rocket launcher or a machine gun instead of a sniper rifle.
What's your tech rank?
Are you much for distractions?
Do you like laying traps?
As you can see, there are as many loadouts as there are weapons.
If I told you my personal loadout, it's not certain at all that it would match your skill or play style.
I'd just be forcing you into my playstyle.
When you start out, you'll be happy to know that the low ranking platforms are just a single platform with sometimes no guards on at all. Make sure to scout out in the menues what you'll be encountering.
Also, for the sake of ammo preservation, match your loadout with the platform - if you have lethal ammo, only take on lethal platforms, et cetera.

...but if you're not comfortable with that, then can you specify what exactly you are uncomfortable with?
Edit: Also keep in mind that there will be those open stretches between platforms, so SOME form of way to traverse them - i.e. some longer distance weaponry - could be preferable.
...but you can't lose with the easier of the early platforms. Not unless you jump into the water, fall from a too great height, or return to the wormhole you came from. (Also don't get logged out, 'cause you seem to lose then too.) It's just a single platform with no guards on it. ...and from there you'll get a few easy guards, and so on. It's nothing that you haven't encountered on the regular missions, except that you have about 30 minutes to get to the end of the course.
The difficulty is that when there are guys, there are about seven guys on each platform, and two reinforcements of 4-5 guys, so be prepared to handle quite the number of guys.
I started doing FOBs two days ago, and the first times you mess up, so don't invest too much on stealth. Then you learn things like kiting guards to where you are waiting to choke them out, and that usually takes care of the first 3-4 guards. Then you have leeway to actually ascend to the deck proper to deal with the other 3-4 guards. ...and from there you can snipe the second platform, cross over, and then try to find out where all the other guys are through interrogating some guards over there.
Once you get a suppressor for your sniper, FOBs become much easier - just tranq one soldier in a visible area as "bait", then tranq any other soldiers that come to wake them up.
My usual loadout:
Assault Rifle: UN-ARC (Stout barrel, Compensator, S1000 shotgun attachment)
Sniper Rifle: AM-MRS-73 NL (Bull barrel, Silencer, Laser, Tranq rounds)
Pistol: Burkov TB (Silencer, Laser-Flash combo, Tranq rounds)
Rocket Arm
Sleep Grenades
Hand Grenades
EMN-Mines
LLG-Mines
C4
Or, you could use the riot pistol like a sane person.
If only the weapon glitch was still in the game you could combine the water pistol with the double barrel.
