According to the tapes, Zero has the surviving medic undergo 'hypnagogia' while Big Boss is in a coma to create a 'phantom' or 'mind-clone' of Big Boss. Remember that Zero previously had developed the 'Les Enfants Terribles' project where he cloned an unwitting & unwilling Big Boss. The clones are known as 'Solid' & 'Liquid.' Big Boss didn't like this so he split off from Zero and started MSF. According to the tapes, Zero is remorseful and regrets having a break-up with his friend Naked Snake, so he decides to create this 'phantom' Big Boss to protect his friend. Venom is supposed to fool the world, and take the scrutiny away from Naked Snake.
Zero enlists Ocelot (supposedly a master at hypnosis) and begins the project of creating the phantom Big Boss through 'hypnagogia.' 'Hypnagogia' is a state of wakeful sleep like lucid dreaming where a person is in the liminal zone between wakefulness and sleep. In this state, people are highly susceptible to suggestion and influence. This is how Venom 'experienced' all of Big Boss's memories, missions and tactics.
Everything Naked Snake knew of his life, or more precisely, everything the 'player' knows about Naked Snake (Big Boss) is transferred to Venom via this 'hypnagogic' state while he is in the Cyprus hospital. The phantom not only has Big Boss's memories, but also believes that he is actually Big Boss. That's how Venom knows about Cipher, Kaz, etc...

if you pay attention to how wolbachia works there's no way anyone with parasite therapy could harbor transmittable vocal chord parasites or suffer any serious symptoms. Their existing 'parasites,' or symbiotes to be exact, would eat it alive and/or deactivate it until the host died and the symbiotic system broke down. Though they might suffer more in their old age, as the buildup of 'covered' parasites grows like scar tissue.

it makes the Quiet twist sound reasonable and justified by comparison, and that's why it was done.
I guess the point was to *save* Naked Snake's genetic material, but the whole project was somewhat 'disproven' by Venom Snake, since he arguably became every bit as 'good' a soldier as Naked Snake.
