The only explanation that I can think of is that Snake wants his pants to be closer to his body to avoid it to be tangled and Snake feels more comfortable this way. Much like real life where soldiers would sometimes add a piece of personal gear or two to make them feel comfortable on the field.
belt around his leg holds his pant leg up. it's like a rolled cuff but it doesn't bunch up the weight. also prevents loose fabric-flapping, and keeps the hems from moving up and down against the lips of your boots/grasss/etc when you crouch-walk. he doesn't have one on the right side because his sidearm holster does the same thing.
The belt hanging behind him is a symbol representing a devil's tail, like the shrapnel on his head representing a devil's horn.
