Well you can upgrade how fast the chopper flies. You can't upgrade how fast it takes off though.

The Infinite Heaven mod has an option to load into free roam/missions/mother base on foot so you can skip the chopper flying bit at the start. And you can set the choppers wait height so you don't have to wait as long for it to get low enough for you to hop on since it'll already be that low.

Sadly, no. If you are on Mother Base and going back to a mission, there's no way. You have to call the chopper and wait for it.

If you are doing a Side Ops or just doing Free Roam though, you can select "Return to ACC" (Pause menu, press ESC) AFTER you see the yellow word "Checkpoint" on the top right. This doesn't work on main missions or while on Mother Base.

find a cargo container and ride that back to base instead

You're not doing anything wrong. Infinite Heaven mod allows you to skip helicopter rides but I can't attest to how well that was developed since both NasaNhak and Tex had to script around a hefty amount of undocumented code.

going into a mission/location not really unless you use a mod like others are mentioning but going back you can fulton yourself and a cargo container granted there is one nearby, if not then again, the mod would come in handy, or use the raiden suit for quicker speed but you need to finish all missions s ranked first
quite tedious in terms of gameplay pretty sure about 10 hours is just the heli rides in my playtime

It's a cheap way, literally, but after you extracted whatever you were after, just run out of the outpost to trigger a checkpoint and use "return to ACC" from the pause menu.
It's not perfect but at least it halves the commute.

Use Infinite Heaven to skip them entirely.

Or just go or quick travel to the next mission.
