His identity as Liquid is known to the player because of a few clues the first is his name Eli which was one of the names of “Les Enfants Terribles” project, his British accent and his blond hair.
No one let Eli on the helicopter during Mission 30 Skull Face its explained that Eli escaped on the cargo on aboard the chopper, of course his sneaking on is what changed Kid Mantis' personality and used Eli’s hatred of Big Boss thus had Sahelanthropus attack you.
"Boss, Eli snuck into the cargo hold on the chopper. His idea of an escape attempt maybe? Who knows"
Not really a quote as much as a paraphrase.
because he knows he's a clone of the real Big Boss and doesn't realize that you're Venom and not really the real Big Boss
I'm not sure where you get that from. At this point he wants to lead the children, not kill them. Never be Game Over. He thinks of it as his own little army. (of children) but his own little army none the less.
Just quote that message. When you quote it, it shows you how it's done. (Button on top right of the post)
The other kids were beginning to forget his programming. If all of the other kids stopped seeing him as their leader, the White Mamba, then he wouldn't have an army anymore and he would have 'lost.' So he tried to remind them by essentially ordering one of the kids to commit suicide.
It's one of the most clear-cut examples of why Eli is a poor leader, no matter what angle you interpret it from, but the game spares precious little verbiage for his storyline.

The game would have been a lot shorter and more consistant if Huey, Eli and the giant robot all got dropped in the ocean on the way home and never made it there.
