Natalia is a girl that was saved during the Terragrigia Panic in the backstory, so she doesn't become scared as easily as people who have not had similar trauma. Since the T-Phobos reacts to fear, she is almost immune to its effects.
Because of all this, Alex Wesker selected her (from all of the other candidates chosen by the TerraSave mole) to be her new host body. She created a digital version of her mind and implanted it in Natalia, hoping to achieve immortality this way.
When Natalia first woke up, the implanted memories from Alex took the form of "Dark Natalia". This "other self" tried to overcome the will of the original Natalia, but didn't succeed. So it went into hiding after Natalia met Barry.
In the bad ending, the Alex personality took control of Natalia when she finally gave into fear of being killed by the original, mutated Alex. In this ending, Alex's plan technically worked: she transferred a version of herself into Natalia's body, allowing herself to live on.
In the true ending, it is hinted that the Alex personality may have still taken over Natalia. This is shown by "Natalia" becoming interested in the same things Alex liked (bioterrorism and Kafka). Though some people want to believe that the original Natalia persona is still present in this ending.
The Alex personality ("Dark Natalia" in the bonus episode) isn't an actual, physical person. She only appears in Natalia's mind. That's why Dark Natalia is invisible to enemies: she's not really there. And we do "see" her again during the endings, when that personality takes over Natalia's body.
