Dark Star Bug?

i think ive played through the game 4 or 5 times? ive gone through once more, and got to dark star. im forced to auto equip the flamethrower, but my 2nd slot weapon is missing in action. its not sitting in or near the box where the flamethrower is pulled out from. unless im miss remembering this, it should be either in that box or siting right beside the box right?
