Yes, the Moral Points affect the ending, in a way.
The system work like this:
You get low moral points. You are locked into the bad ending.
You get high moral points. You have a choice at the end to stop the bombing or do nothing and let it happen.
Another thing is that in Metro 2033 Redux. Kills do not affect Moral Points, except on the level Frontline and Black Station, where if you don't kill anyone you get a moral point, 1 for each level.
In this game you can kill everyone and still get the good ending, this is because the original version didn't have the stealth knockout mechanic added with the Redux version.
