I did try restarting the level like dcegget suggested, but the exact same thing happened when I got back to this spot.
If your filter is going bad, Artyom will start having labored breathing that becomes incredibly noticeable and will eventually suffocate and die.
Your gas mask is pretty easy to recognize, look for condensation at the top of your screen. If you press G (or whatever key you have bound to equip gas mask), Artyom will wipe his mask clean if he has it on. Or you can just try taking your mask off and re-equipping it.
As for the graveyard section, you have to be sprinting forward to get through the gate. It took me a death or two to figure it out, and the last dream sequence thing (where you are starting back in the red) is when you can see that the gate is open on the blue side (the side you are facing). Sprint through it and the cutscene should play of you pulling Bourbon through.
Those cut scenes are interactive dreams...
You have to sprint to the gate IN YOUR DREAM. That doesn't come quite clear here ;-)

I think everyone is getting stuck because a) it's not clear what's killing you and b) the dreams look like cutscenes and traditionally you can't control your character in a cutscene.
During the dream vision you have to sprint closer to the gate.
I eventually did it by sprinting to the gate in reality and in the dream.
It took me quite a few tries.
