Obviously you need to be careful with them, as they in fact can contain malware, anyways I have downloaded ~200-300 mods (not in one day, obviously, but in about ~4 years) and I have never got any malware, spyware or anything related to that. However some mods are really, really bad.
Anyways I have nothing against that website and there is quite a lot of decent mods.
Honestly, no idea. Most of the times I used to download mods with auto-installers, so all I had to do is press a couple of buttons and mod went to the right folder by itself. So I have never had any issues
