Apologies for such a late reply and sorry to hear it there are issues with notifications icons.

For body modification ordering, the number is the same, but the visual effect is in a different order, but not sure at what point is the order decided. Stuff that don't have numbers, well you can then visually already see it's in a different order.
By default I would set it newest first.
The notifications for the specific body modifications and specific fury modifications and mail stuff, reset every time when continuing the game, has been like that since launch to this day.
At the moment I don't really bother clearing the notifications anymore, before I unlock something new, I just have to guess or ignore the notification feature.
