The security cipher thing with Brandon Wan? I looked at three separate guides to figure out how to 1. get a new enviroment and 2. get the right enviroment.

Joke aside, im really glad I got a shared/pirate internet connection. most of the time I had to deal with puzzles all by myself. Because of the offline situation I never had chance to look up to guides..
so a suggestion: unplug internet while playing any sp game on your console or pc

I'm not saying they need to beat me over the head with a clue, but there were a few places that needed better pathing, and some puzzles weren't very intuitive.
For example, placing the orbital projectile in the launch mechanism -- I tried for 5 minutes to figure out how to get the crane to rotate the bullet, even exited out to the control settings to see if I'd missed something. I only stumbled across the green positioning cross by accident.
Trying to prep the Dive Suit, I stood around for a few minutes nudging a glass beaker under a convenient nearby drip of Structure Gel, trying to collect the stuff because that's what I thought the game wanted me to do.
And in the Phi transit tunnel, after the Ark sailed past, I poked around blindly at the deadfall for a while before backtracking halfway up the tunnel to the passageway in the wall, because A) all previous obstacles had been passable, and B) I was pretty sure I was supposed to stay AWAY from the WAU creatures, not interpret the brief appearance of one as a signpost.
I threw a lot of chairs at windows too, trying to get into locked areas.
In each case, I got there in the end eventually. These kinds of games train you to look for important features and filter out the background noise, which can lead to missed objectives and frustration.
I figured out the Brandon Wan simulation pretty quickly, but only because of repeatable interactive elements like the ability to remove the data chip, and the conspicuously blank entries in the simulation options window. Not sure why they included an "abort" button, when you have to watch the simulations play out in their entirety before Cath will suggest the right solution, and she berates you for stopping them prematurely.
Oh when I was younger I would have wandered around for however long it took to get the solution. Now my gaming time is about 20% of what it used to be so when I sense any part of a game is taking too long, I start looking for shortcuts. Just the way I game these days.
