There's also a few of them down in the Maintenance area.
There was the one in the server room, Catherine finds a log mentioning it and "two more by the Infirmiry". We meet the first, and seem to leave him stuck down there via the collapsed staircase.
Then we find out that Akers himself mutated into one of the Proxies. One could argue he is the one we encounter upstairs, since that one in particular seems more intelligent. (It quickly figures out you took the elevator down and manages to get through the door and down the stairs)
Then there are two more who followed the survivors down into the transit station and maintenance tunnels through one means or another. We see them a lot during the final stretch of Theta where you're trying to find the generator.
Granted, I'm not back to Theta yet for my second playthrough. When I get there, I might take the time to actually pay attention to room layout, and try to figure out how many enemies the game actually spawns. It FELT like there were hundreds of them as I frantically raced through the rooms.
