Missile frigates (M7Ms) themselves are almost useless since the vanilla script that controls the firing of missiles (barrage included) from these ships haven't been fixed even with the latest patch (3.2b I believe). Do note, however, there are community made scripts that have either a fix or work-around for them.
As Icebox said, the best defense is an early warning satellite system combined with a well stocked jumpdrive on your personal ship. I probably check in on my complex in Omicron Lyrae every 15 minutes, ensuring that PTNI Headquarters, Scale Plate Green, Nyana's Hideout, Omicron Lyrae, Treasure Chest, and Black Hole Sun (won't you come) are all clear of Xenon Incursion fleets and pirate raiders. I swear that little corrider is the most active Xenon migration route in the entire game.
For those rare moments where a small enemy force slips through, I have a single Terran Vidar patrolling Omicron Lyrae. It can handle 3-4 pirate M3s-M5s on it's own. I doubt it would last against a xenon swarm howeveer. I'm currently saving up all my cash for the final leg of the New Home plot (you'll need approx 400 MILLION creditsss) so I can't afford anymore M6s, but I would like to post up at least 3 more in that sector as wingmates to the Vidar. Eventually there will be an M7 (Perhaps a Thresher? Mmmmm, PPCs!) leading the swarm, and eventually eventually there will be M2s with supporting M6s/M7s blockading all the Xenon sectors in the galaxy.
But for now, a lone Vidar maintains a silent vigil over my most hotly contested complex, because usually at the first sign of trouble I come jumping in from across the galaxy guns blazing!
I once lost my M7 to pirate M6 + fighter escort without inflicting *any* damage to them.
Before that I lost M6+ Heavy Centaur to just three fighters somehow, nevermind that they physically couldn't one shot my ship through military grade shields.
Yet if I just jump to the same sector and stay away from the fighting, usually my ships either successfully fight back or they stall until local patrol arrives.
Emergency jump on 0% shields is so far useless. I guess it charges too long to be useful in a pinch? Currently trying to have it fire on higher shield percentage.
Also, Satellite Early Warning Network https://forum.egosoft.com/viewtopic.php?f=94&

Long story short: yes, OOS is so broken, it get "fixed" by switching to In-Sector by jumping there in advance.
