You also need to make sure the target's shields are down so the Marines can land and begin cutting through the hull.
Some other things to take into consideration..
Marines have levels. The higher the level the better chance they have to survive and capture a ship.
Use a boarding pod to ensure that your Marines all land in close proximity to each other. The closer they are to each other the better the chance they have to capture the ship.
Dealing damage to the target's hull will destroy some of the internal defenses and make it easier for the Marines to capture the ship but you will also destroy any of the ship's equipment, making it an easy target for the enemy. Ion weapons will also destroy internal defenses and ship equipment without destroying the hull.
A Q is basically the apex of boarding experience.
Both the Terran Conflict and Goner plots have some ship capturing to help teach you how it works. (Though, last I heard, the Goner mission was rather buggy.)
