There are several fixes regarding the tubes.

1. Tubeless mod, which should be vanillafriendly.
2. "Correct" placement of stations which leads to tubes being as short as possible between stations.
3. A mod called complexcleaner which makes all your complexes into giant refrigerator of production, havent tried it for 2 years so my description might be off.
I have a 73 station complex and found that I had to reduce video spec or game slowed right down. Does cleaning up help?

I will never visit these sectors again...

There are bigger complexes out there... with 200+ stations adjusted.
Don't know how the people manage performance.
I concluded you can fit in station in packs.
Just build 10+ stations of the same kind inside each other and then connect them with an interims complex hub.
Main performance killer are a lot of stations (for example in cube/grid alignment *urgh*).
My advice pack stations together AND build them in sectors you will never visit again.
Never build big complexes (or any at all!) in sectors you regularly visit.

I also used tubeless mod and low poly asteroids (both mods can be used to stay vanilla!!!).
They had no measurable impact on performance.
The asteroids looked really bad...

The guy mentioning performance issues with his videocard is far off.
You can run the game with a nvidia 6X00 smooth in 1920x1080, with nearly all settings on high.
Your CPU is the problem.
The thing is, that the TC/AP engine is based on the X3 Reunion engine.
It was developed and "optimized" for single-core (have a look at your CPU performance while playing).
If you are able to overclock your CPU, you can "feel" the better performance response from the game.
This is also measurable (!), for example the loading times, going from sector to sector.
I used a C2D e6700 and OC it from 2.66 to 3 GHz.
There was a 2 sec difference in loading times and overall-performance (in battle).

found the best way to speed up game is to run under Windows7 64bit rather than XP. It was me who mentioned video slow down. I have Nvidia GTS 450 with AMD Phem II 1090T running at 3.5 GHz. And as discussed found sectors with large compexes vvv sloooow. But under W7 everything is much better. Stop if running under XP and you can swith to W7 it is very worth while. I was not sure X3 TC would run on W& but is does a treet. You may all know this but I did not.

I had 270+ station complex at savage spur in x3 TC. Fps was around 1-5. Albion prelude seems to run much better since my current complex is around 50 stations and no lag at all.

And this is very true. I clocked my watercooled i7 to 4,3 ghz and it still wasn't enough to run it on constant 60 fps since I had a massive empire (4,8 billion credits in assets alone). This better not be a problem in Rebirth. It shouldn't be. We'll see.
