Never, ever, personally pilot or be in the same sector as a very large ship (TL, M1/2) that you own is docking or undocking. Never.
They might work fine in AP or, perhaps, the last patch helped fix that. (I didn't think it was a bugfix patch, though.) But, when I was playing the game regularly, it was an issue and greatly frustrating for those who didn't know about it, to be sure. I just don't risk it. :)

As for autopilot, you have to be careful using it with SETA. As well as going thru jumpgates at full speed with SETA. Also don't want to park in front of a gates or you'll get rammed by incoming ships. M1's and XL's are the one's that will really ruin your day, since they use the whole gate (unlike X4 where the gates are 100x bigger, and your ship is immune to damage while Autopilot is active.)
Have to be "real" careful if you like using the Kestral. AI loves to smash that rocket ship into everything, which will result in instant death.
As for docking... I would just manual dock. I'd never use autopilot... mainly since autopilot just takes too long with it's whole move to to the end of the landing lights and rotate in place, thing. The AI has it's biggest problems around Astroid stations.... so always go manual when dealing with those or at least until you're on the docking side of the factory..
