You're probably also over your station cap, so remove a few until you're within your cap again - lots of energy to be saved.
In addition to what Ryika said about stations over the cap, take into account that station modules also cost energy upkeep. So consider destroying those as well if you dont need them.
ps: energy minus just reduces stuff like ship power and minerals from jobs. Being in the negative for a while is not a problem for a machine empire.
it's significantly more effective to resettle everything but 1 pop (that will be purged on next month) to conserve 200 influence and recolonize planet when you have sufficient amount of "spare" pops
empty planets with lots of districts do consume sprawl and energy and districts cannot be disabled.

Just have your fleets use armageddon bombardment to kill everybody on the planet. Then when you're ready to take an an extra planet you can colonise it yourself. You'll also save a lot of money by not having to pay for ground armies any more too.

Damn, it sounds like you did not only miss the slight hints of issues,.. or the flat out screaming at you to change your course, but you really tried hard to get you in as bad a position as possible. ;-)
Rush the colossus project then just nuke these worlds. For the time being though you can just resettle the pops off of them to abandon them if you have enough influence. This will be hugely expensive though.
