I agree, it's most likely spell check wasn't alive "working" at that time.
The prethoryn are the tyranids(warhammer 40k)/flood (halo)/ Vasari (SOASE).
The Unbidden I think are supposed to be the warp (warhammer 40k again) equivalent. Then again, there several sci-fi series that have done the 'extradimensional invader' thing so who knows.
And the contingency is....well generic AI superintelligence threat.
And the end of the cycle is definitely based on something from warhammer 40k again.
The Contingency has vibes of both Terminator's Skynet and Mass Effect's Reapers.
The Prethoryn is more akin to the Tyranids out of all the options you have above, considering that they came from outside the galaxy. However they happen to have a lot in common with the Zerg from Starcraft, in which both the Prethoryn and the Zerg possess latent psychic abilities. While the Tyranids are also psychically- inclined, I lean more towards the Zerg
I am unsure where the Unbidden are based off of, but players who entered the Shroud and spoke with the Unbidden are anything to go by, it confirms they did not come from the Shroud, and in fact, prefer to avoid it. This leaves me unsure if there really was supposed to be an actual 40k reference despite taking pleasure in suffering ("So much hatred... so much fear... it is... wonderful.") like the 40k Chaos Gods do. The fact that they are pure energy beings also turns me away from the theory as well. If anything the Unbidden were meant to be implied to be the "Hunters" the Prethoryn speak of (as pinpointing the origins of the scourge after defeating them shows that there is nothing there, or it has been eclipsed by a larger object), OR an example of another species leaving their mortal coil via and End of Cycle in their universe, which may explain why they seem to fear the shroud. They could also be expies of the Xel'Naga, but considering how the Unbidden prefer to destroy and the Xel'Naga were known for perpetuating the growth of sentient organisms throughout the universe and were primarily pacifistic (with some exceptions), I doubt this one too.
I have discovered Arrakis in my currently ongoing game. (the Dune) Stellaris is full of popular culture/scifi references.
The entities in the shroud are supposedly chaos gods from Warhammer universe. All except end of the cycle I guess.
One shroud entry line "They should've sent a poet.." is a reference to the Jodie Foster movie 'Contact', btw.
Unbidden I haven't yet encountered in my own games, but to me similar entities have appeared in Star Trek. Maybe Devidians[memory-alpha.fandom.com] from Time's arrow?

One of my favorite easter eggs:
One anomaly has the player encounter strange non-corporeal species that inhabit a gas giant. This is a reference to game Star Control 2, which had similar species called Slylandro[wiki.uqm.stack.nl] living in a gas giant. Both species share the same upbeat manner of speech as well.
One anomaly has the player discover that a strange planet-spanning sea on an ocean world is actually alive and is contacting ships crew telepathically. This is a reference to the movie Solaris.
