So now either the discussion options lead to this bugged state, or something else.
It might also be worth adding that I use a mod that increases galaxy size, and several systems end up having no name. The relevant planet was in one of these, although the planet didn't have any problems spawning, so I don't know why it would affect the dragon...
I assume when I slay the dragon, I still might get the rubricator (whatever that will be) and the relic world, which looks pretty sweet.
I picked "Dont Hurt us", and I still get to defeat Shard for the Rubricator according to the situation log.
My science ship managed to escape without harm, however Shard attacked my construction ship very shortly after.
And funny thing: I colonized the relic world just before Shard appeared, so now I have an isolated planet guarded by Shard :)
That is obvious. My problem is, that it didn't spawn. It's clear by now that it's bugged in my case, but as for whether some in-game circumstances lead to this, or my mods caused this (and so far only) problem, it is unknown.
