Unfortunately the best advice I can give right now is not to try and fix existing setups and try to focus on other mechanics till they get properly fixed (or rewritten, if you ask me).
I have a feeling that most of the problems come from the additional checks performed to avoid players exploiting them to duplicate blocks. As a programmer myself (but I'm not a developer of the game, I only provide support for it), I know that sometimes it's better to take a step back and rethink the approach instead of trying to fix something that seems just too prone to abuse.
Phasers could then also eventually get additional features to make them more useful, such as the ability to phase multiple blocks on the same spot and avoid the need for overlapping phasers altogether.
