Dual wielding deals less damage, but gives you 2 important bonuses.
1. It give a possibility to combine up to 4 effects, 2 from weapons and 2 from runes.
2. It does not harm your position in the initiative ladder (unless you take 2 hammers).
Overall you want to take a two-handed weapon when you want damage, and nothing else matters. If you want to get a specific on-hit effect, or you want to be at the top of the initiative ladder while dealing a big amount of damage (not as big, as with a two-handed weapon) then you go for dual wield. As skaven it would better to go for dual wield, because speed is a very important parametr for skaven.
Basically what the above poster said. Two-handers are especially good for Charge builds that want to frontload all of their damage, which as Skaven you may want to try on a Black Skaven. A big Mighty Charge with a two-handed weapon can take half the health of some units if it connects. On the other hand, dual-wielding is better if you have loads of attacks, like on Impressive units (as Skaven, your Impressive can only use dual-wield anyway so there's no choice to make), or if you want to use two different effects. (for instance, having two Maces will give you a pretty good bonus at hitting your opponents)
