They're not gone when the enemy walks over them - the enemy collects them. When you kill that enemy they drop all of the extra souls they've collected too, so they're basically bringing them to you.
If you still have souls left to collect when there's one enemy left, just CC them or avoid them or tank them until you've collected what you need.
They're definitely worth collecting, and some of the ultimates are complete game changers in some of the more difficult fights.
I'm currently well into the end game on Brutal difficulty and collecting souls hasn't presented any problems.
Flame gate is possibly the best if you still have the Flamina, and is only 30 souls. You can either port your entire team behind the enemy to put all their AP into backstabbing key targets, or send most of the team into the middle of the enemy to take a couple out turn 1, and port them back to safety to reset for turn 2.
Abyssal Guardian is amazing for 1 shotting almost anything with less than 50 physical resistance (formorians excepted, to keep things interesting), and you have tools to bring physical resistance down if you need to. In end game resistances tend to start pretty high though (through auras) so not always useful turn 1 (unless you can take out the auras via pull or flame gate).
Hack and Slash is pretty good for taking out a big target - it won't always one shot things without gearing for it, and you might have to strip some armour first with you Centurion, but it can save having to dump multiple turns worth of AP into killing something.
The others I don't use as much, but still have a place (except maybe Doppleganger, which can be fun but too expensive). The 80 soul one can be good with a necrosis build, but otherwise I think it's a bit of a trap - you're better off using your souls to support your efforts to take out key targets rather than just spreading a bit of HP loss around.
As far as losing too much HP by the way, are you using the lifesteal Lar? It stops you healing HP at camps, but you get so much more back just from killing things. Maybe that's the piece of the puzzle you're missing. Things might fall into place for you if you start using that, start collecting souls, and start thinking tactically about the different ultimates. The game is balanced around you using them, and once you get a feel for them they're really, really good.
