Rhin ends up differently depending on when you send her away if you send her away at all.
Matkina is an exception in that she will always be in the final dungeon(don't know if she will be if the sorrow kills her off). Matkina's story also changes depending on how you treat her during the game. There are few interactions with her in the game especially in Miel Avest where you have to be nice to her, and generally follow the path of mercy. The achievment guide in here has a lot of the conditions "good" outcomes.
One of the numenera wiki's also says what you have to do for the companions to get the outcomes you want.
If the game is not about reshaping things that your "father" had created but about seeing what you have done then it is truly worth a second gameplay. Even more worth after just realising this fact after beating the game for the first time.
