A backup 'without' the mods? Then yes, steam backup will only backup what steam considers/believes it has installed - no mods (provided to use a 'mods' folder if using opeiv and didn't directly modify vanillas files).
If you copy the whole folder you get the game, mods, and all.
You could also make a copy the folder with mods in it, and delete all the mods out of the original one. Directions/screenshot/etc in here to help clean the copy/mods out -

I mean.. what.. are you trying to accomplish?
I'm trying to make 2 copies - 1 with my mods and 1 for GTA Online. I only have a copy with mods and can't risk deleting crucial game files
Then, clean the other copy and done. Then you can swap them back and forth or whatever.
