using cargobob and submarine to collect nuclear waste
Is there any way to prevent a character from exiting the sub, on story mode, when they are picked up by the chopper multiple times?

I had a character in the minisub, and used another to cargobob them to a waste location. Dropped the sub, switched characters to get the barrel. Then I realized the next one was all the way across the map.

So, like anybody would do, I surfaced the sub. Then switched characters and hooked the sub up again, but as they ascend the minisub operator proceeds to leave the vehicle and plummet to his abandon as the open hatch is torn off and the sub becomes unusable.

Why don't you try simply using Trevor,
from his airfield, use cargobob, pick up the abandon sub in the yard,
fly to the nuclear waste location,
gently disengage the sub on the surface, keeping in short range and view from cargobob,
gently, lower the cargobob to surface, exiting and taking a short dive,
swim to sub, and proceed to collect.

All with one character.

I'm never confident enough in the game to not make the thing just disappear, again; either the empty sub or the empty cargobob are lost to oblivion too often.

That should have been simpler, but I finished the waste collection achievement recently.

Picking up sub parts now. Can boats be picked up with cargobob?

Instead of the Submersible, you can also use the Dinghy, which will provide you with scuba gear.

IIRC, none of the nuclear waste containers, UFO parts, submarine scraps or money briefcases are below crushing depth and can be reached with scuba gear.

Wait a second...
So the Cargobob can float?
Is that only in story mode? Because I sunk my Jetsam Cargobob in GTAO.

Or did I just not land slowly enough?

[... gently disengage the sub on the surface, keeping in short range and view from cargobob,

@globe.
No, It doesn't float,
the reason for the explanation above was,
1) keeping close proximity with the disengaged sub, to prevent losing focus and despawn.
2) lower gently to surface, so you can jump/dive out without the bob crushing you or causing huge explosion colliding with the sub.

Since OP had concluded the nuclear collection, which only could be done with sub,
recalls only 2 in the deep sea extremely close to crushing depth.

All else easily with scuba gear and a well mapped out route.
