The only ones I know of are.
Sometimes Firebrand will say "In the pipe, five by five!" which is apparently an Aliens reference.
And Bradford has a line in the Rulers DLC (if it was directly selected) what's an Indiana Jones reference.
The game still has it's Hidden Heroes like the last one, where putting in the right names converts your soldier into them.

Most of it's other references tend to relate to people or events from the last game.
Though finally, there is one area of note, though it's less an easter egg and more just a fun fact. Look up the voice cast for this game and then try playing Snap with the cast for The Next Generation.
Not sure if that's a "Warlock mind controls a unit" thing, or just something he can say while browsing the world map.
Or it might be the hunter that says it... i have no idea.
Hero soldiers sadly disable achievements IIRC. so if that's something you're looking for, can't play with them :P
