Possibly one of your mods creates a different variation of the class that doesn't require the lab at all?
How did you promote them to psi op out of GC? What mods do you have that impact psi ops or classes in general?
You could try the following command while checking that character out in the armory.
MakeSoldierAClass "soldierfirstname soldierlastname" PsiOperative
But if one of your mods overrides default PsiOperative, its possible its given a different class name in config and won't work properly.

I tried this along with changing the class to be a rookie, which appeared to work, but even when changed to a rookie the bugged soldier still refuses to be trained in the psi op lab, which as I previously mentioned, works perfectly fine for the other psi op and rookies I have
But anyway, I'm not surprised that reverting to rookie didn't do it for that reason.
There exists a mod whose sole purpose is to add a number of console commands including class rebuilds that may help you out. I never tried it myself but Tedster, the LWOTC current lead dev routinely recommends it for certain issues.
But generally speaking, the extreme limitations on how psis get promoted and pick their skillset causes a lot of exceptions in psi handling.
If experience points are a unit stat, there may be a way to use commands to change their XP stat back down to 0 to renable the rookie to psi training after makesoldieraclass rookie. I'll update this post if I find the XP stat name but just spitballing ideas.
