I ignored the Dark Events
Unfortunately, I ignored the Dark Events until now and the red bar has only one box left. I didn't notice the Resistance building for it until now. I have it up and running now but I'm wondering if I will need to start the game over because as it is the missions have become too difficult. Should I continue with the current game and try to catch up or no? Also, if that last ADVENT box gets filled in will the game end?

Not sure if you can 'catch up' since you've waited so late to start fighting against the dark events. The game does not end once the boxes fill up, I think it goes into a timer, 24 days or so countdown I believe. I did a few dark events after and was able to get the bar down a few ticks. Give it a try and see what you can do, but you might need to restart and getting a better start against the aliens. G/L.

Game does not end if the box fills up. You will get a 20something day countdown timer. In that period of time you have to complete a key mission or take down any of the Avatar facilities. That will remove progress from the Avatar Project bar. Happened to me twice. Just be sure to have intel, make contact with Resistance forces,and then take on respective Dark Site missions. Provided you can beat the missions that should give you breathing space.

you have 20 bonus day to do either story mission blacksite (which drops 1-2 dots)
Or red facilities who drops the number of dots as it has boxes.

After the first 20 days. warning the next one will be 15 days warning only.
And stays 15 days warning till you finish the game or keep finding facility leads to lessen the Avatar counter.

That progress bar (Avatar project) and dark events don't have much in common - except there is one type of dark event that adds an 'out of turn' box to the bar. You can reduce the progress bar by attacking the red facilities on the map. You can also reduce it by performing story missions - black site, factory, etc. Once bar fills up, you get a 20 day timer to knock it back down (normally by hitting one of the facilities)

Other dark events have nothing to do with Avatar, and simply make game a bit harder in some way. You occasionally get options to counter the events, you can choose which to counter.

Just a quick note: The grace time after the aliens filled the avatar meter depends on your chosen difficulty. I had ~12 days on the second hardest (can't remember the name tbh) difficulty.

I had like 14 days when i hited doomsday clock on my playthrough. But i've seen people playing legend and get like 20. It almost feels like there's a specific range of days (like 12-20).

Could explain why my second warning was only 12 days too :P

But I was prepared for that with another 2 dot facility raid. still not far into the story yet :) on purpose. already tested the game over animation and movie. (was weak bleh)

Really? Well, okay i stand corrected. Hadn't seen anyone on a harder difficulty and more days. Good to know :)

I had one month where I couldn't expand the resistance because of an Intel-cost dark event. I was still able to come back from that by focusing on building a strong squad, and then expanding rapidly to take out the facilities and eventually bring down the meter by 5 in a single month. This was on Veteran, though. My personal qualifications for a failed campaign are when, A) there is no chance I can stop the Avatar Project, B) When I can't field enough soldiers for a critical mission, like retaliation.
