Mass Effect uses one of EA's engines as far as I know. Also, much of what you described is Mass Effect 3, not Mass Effect 2. ME2 doesn't involve a lot of fighting Cerberus troopers. And if you want to talk about derivative storylines, the entirety of Mass Effect is a reimagining of Star Crontrol 2's storyline with the Reapers filling in for the Ur-Quan Kor-Ah while the Proteans fill in for the Arilou. It's been way too long since I played Star Control 2 so I don't remember the specifics, but there's a reason Mass Effect and Mass Effect 2 have the space gameplay that they do. The solar system view is identical to that of Star Control 2 and planet exploration is very similar, with sending a little craft to brave the elements while collecting resources.
If you look hard enough, you can track down most stories to the same general bit of source material. For sci-fi, it usually either goes back to Robert Heimlein by means of Warhammer 40 000 by means of StarCraft or 2001: A Space Odyssey by means of 2010: The Year We Make Contact or Alien by means of Aliens.
