If you clear all the enemies in a Supply Raid, do you get all the crates?
Seems like an obvious 'Yes', but I wasn't sure.
All of the crates are on a timer and even without having to worry about fighting enemies, it's possible that I could not reach them all in time?

I did my first Supply Raid and encountered the Chosen Assassin. However thanks to a bit of silly AI (snakey boy AND priest choosing to take cover next to a car that was about to explode), I was able to clear all enemies and defeated the Chosen before any of the crates were taken by Advent.

However I only personally marked two of them.

You get all remaining crates. If you pay attention to the end mission screens, it will say how many crates you got in total. Even if Advent had crates marked when the mission ended after you defeated the last enemy, you would still get those crates as well as any that hadn't been marked yet.

Yep, that's how it works. In these missions there's two way to go about getting all the stuff.
1) Grab all the crates and then finish off all the enemies.
2) Kill all the enemies, at which point the game assumes you beelined it to all the crates (irrespective of whether or not that would have even been possible for you) and ends the mission then and there.

If their isn't any Advent still alive on the ground, then they don't get to keep grabbing any of the unclaimed ones and you get the lot by default.

I have another supply related question: on the UFO crash landings the reaper can remote start the console before the count down ends. It makes for a far easier raid, but do I miss out on anything other than the potential hack reward?

If you don't stop the countdown all that happens is some reinforcements get called in, it's not a mission ender.
If you don't blow it up or hack it you're rewarded with extra exp and corpses/wrecks. So if anything blowing it up is the option that gives you the least rewards of the three.

well that makes sense. I don't know why I felt like I should rush against the timer. If anything I should be glad for the extra corpses, and take advantage of the excellent sight lines. Trying to race against any timer almost always increases the risk to my soldiers.

If I had to guess, it might have something to do with how every other mission in this game with a timer fails the mission when it hits "0" :steammocking:.

To be fair I didn't know this myself until I saw someone else in turn mention it a year or three ago.
