Another option is to raid an ufo or buy the alloy from the black market. Neither of these options are available early in the game.
The last resort is to cheat or mod the research to be equal to magnetic weapons.
I mean, you could research Magnetic and then not build them... but unless you're going for a challenge run or something there REALLY is no reason to do that.
I'm sure part of the issue is that I'm not playing optimally, but I have almost all of the plasma at this point (except the plasma rifle and pistol) and skipped the majority of magnetic. It didn't really feel like I was playing at a harder difficulty though, since only 1-2 members of the squad were running the standard balastics.
On Veteran difficulty (or lower), I can't imagine needing to skip magnetic due to funds.

Xcom: EW: convential, laser, Light plasma, Heavy plasma.
(Light plasma required to salvage weapons from enemy corpses)
3 upgrades, 4 tiers
Xcom: Long War: convential, convential upgrade: alloy rounds, laser, magnetic, pulse and plasma.
5 upgrades , 6 tiers
If you want to skip someting - skip Plated armor. You can get away with it on Commander easily.
