The reason you can't skulljack the codex is because while it's dominated, it's not connected to the psionic network.

The "Psionic network" is basically a psychic internet for all ADVENT soldiers, each communicating through it through one method or another. This internet is what you're trying to get access too when you skulljack, and you skulljack different soldiers because different classes of soldiers have access to different parts of it.

Dominating an ADVENT disconects them from this internet, and connects them only to the psychic dominating them. So your skulljack would only be able to get information on your own psychic soldier, if anything at all.

I don't quite think that is how it works; mind controlling them doesn't remove the physical ability to stage the specimen for skulljack insertion.

It's a UI limitation. If Advent was so concerned about blocking resources not on their psionic network due to them not being on the psionic network, they wouldn't be able to reach them to block the skulljacking even if they wanted to, based on what you said, but might be able to block the last entry point to prevent the insertion of rogue host traffic.

However, that would be silly, because then they'd permanently lose control of said host and also lost the ability to track its whereabouts.

the fact its their "internet" has nothing to do with it, nor is it a limitation for the psionic ISP preventing NAT (your soldier piggybacking on a permitted host) and proceeding in off the existing permitted host.

The resource is still on the network when dominated; it's just receiving instructions from an alternate server (your friendly psionic representative). Skulljacking doesn't work because the limitation wasn't worked through from a design perspective, considering that the soldier could babysit any dominated individual with their fist punched into their head and patiently wait for the affect timer to elapse. Or for the psionically controlling soldier to go oh yeah right, the mission, sure ok I'll just hang up the call now so that you don't get the busy signal with your cybermodem.

but instead its a UI concern because there's no disconnect button to allow for someone else to make that call into the mind of dominated.
