Thank you for contacting 2K Support!
In order to restore your mods, please manually unsubscribe to all mods and then re-subscribe to them through the Steam Workshop. Your Steam account stores the mods you are subscribed to and automatically downloads them when you install the game so you should always unsubscribe to your mods before reinstalling to get a clean version of the game.

The XCOM 2 forums are filled with blasting 2K about the mod manager disappearing from many people's launcher menu. I personally use the Alternative Mod Launcher, but for something to do in life I solve puzzles especially when they keep games I like running.
Program Files (x86)\steam\steamapps\common\XCOM 2\Binaries
Get rid of the Win32 folder. You can rename it, move it to another location on your hard drive, or delete it. Launch from Steam and the 2K launcher will have "Manage Mods" right next to the "Play" button consistently. Reversing action on my machine and it disappears again. Removing the Win32 file and it appears again.
Easy Fix to save your company some heartache.
I will also guarantee you if you could see them and select them to turn on, then yes, they loaded and the problem was simply one overriding another in a bad load order.
EDIT: OR they were loading in a compatible order, but did not match the config file and it needed to be regenerated.
After switching to 1.4.1 then going back to 1.4.0, reinstalling and unsub/resubbing to the mods it fails to find them every time.
Also how d'you do that.
If you cannot find the folder appdata, go to the top menu bar, click view, click hidden items and it will appear.
Cocuments\my games\XCOM2 War of the Chosen\XComGame\Config
NOTE: If not War of the Chosen, then only do the XCOM2. BUT doing XCOM2 is not necessary if you are playing war of the chosen.
Delete the contents of the config folder, launch the game through Steam and the 2K launcher to build the base config files, shut down the game, launch with AML running as administrator. Go to the options drop down, select settings, map your path to the mod folders.
SHUT DOWN AML, launch again as admin, it should update and work. Load the game with the mods you want, go to options, make sure your settings are like you want them, shut down the game, launch again and play.
NOTE: To save you heartache, any time you add a mod or remove a mod, launch the game, shut the game down, launch again so as not to corrupt your config files.
THIS is the full nuclear option and must be done in this order for me to tell you it will work. IF this does not work, then you you to go to GitHub and contact the maker for help.
Most of it seems to work but any custom stuff to do with the face is missing.
I may or may not have understood the "Map path to mod folders" bit.
Do keep in mind there are mods for headless, armless, and invisible weapons and people had to work to make those happen! Hahahahahahaha
Best suggestion, start by going through your mods. One of the things I absolutely hate about workshop is I get my mod combos like I want them and one of the makers gets a hair brained idea to improve and add to their mod causing unintended consequences for me. I dont do a lot of modding, but when I do, I make them versions and standalone stackable versions wherever possible.
