1. Open ModLauncherWPF.exe. It's located in XCOM2/Binaries/Win64/Launcher.
2. Old launcher will appear. Select wanted mods.
3. Start the game. Red screen will appear, but this is okay.
4. Close the game with alt+F4.
5. Open new launcher.
6. Select wanted mods in new launcher.

After that new mods will work.

OK. so this finally worked for me. Many thanks @Arckie for graciously sharing this with us.

I even reinstalled the game last night...I was so at a loss for how to fix this. 8-10 hours later, I now realize that if I'd come here the next morning, I'd have never had to do this...

In my situation, I was trying to reactivate my mods on a saved game, in which they'd all been mysteriously deactivated, I guess by the new launcher. One thing I noticed about this fix is that it seems like the new launcher is so buggy that if you use enough mods (I'd estimate that I use about 2 dozen mods) you may find yourself having to repeat the process several times until you can remember all the mods you use standard in all your campaigns. There was one mod I forgot to enable using the above fix, and it didn't matter that I remembered to check it off on the new launcher, after running the fix. So I had to do it a second time.

I also wonder if I'll have to do this every time I use a new mod...

Devs seriously need to patch all the bugs with the new launcher, or give us the option of launching with the original, which I think we all preferred...

@Arckie, good work around. By doing what you describe it populates the XComModOptions.ini file with the WOTC mods which the new launcher fails to do. The new launcher has a file path issue and hope they will patch it soon. Thanks.

New loader is just not working for mods and looks like there's no hope that they'll ever fix the thing. So that basically this, load on old launcher to add them to the load list and then you can use new launcher to start the game proper.

it worked for a lot of us. and i've been cycling in mods all day. each time i redo the procedure. never failed. Try delete all your file saves, etc (in mydocuments) and verify the steam files, or delete the game fully and reinstall. your issue sounds like something else is up.

It seems the launcher is so bad that it can't even install workshop mods.
