Crate supply raids are cancer
Meld was a nice addition in EW, guerilla ops were as well. The supply raid crate missions are not. If you get this over the other supply raid missions you have just been royally ♥♥♥♥♥♥. Unless you are fortunate with crate and pod placement, especially if you can just wipe out all the pods to end the mission early, you aren't going home with much of anything unless you are constantly dashing into horrible positions, which is just asking to activate untimely pods or get flanked and killed. Worst missions of the game by far and should never have been included.

IDK, they have lost in them and if you have the lure grenade they can be pretty fun to do. Have your scout see a pod and then throw a lure at them...add in a explosion and watch the swarms go after the pod. I usually get a good amount of crates after the first one or two times I run them.

the crate raids are the most rewarding ones by fare. if you manage to get at least 6 crates you already get more than from the transporter or train mission, if you manage to get 10 to all you swim in resources. i ever scout wide into the map until i know enove crates to place one soldier beneth one, than i first start fighting.
and if the things run bad take into mind it is enove that you flag one chest and it get lifted of, after that you can evac and the mission counts as won.
im no Reaper fanboy, but crate runs make them shine onetimes.

I am not sure but do concealed units like rangers lose concealment when picking up crates ? If not you can simply have a ranger stealing crates right under their noses with no consequences while the rest of the squad are fighting them.

They do loose concealment

You have to assume that you will lose some of the crates. The game sort of already does, since the total amount is greater, usually around 300 if I get everything. Ideally, you stay in concealment until you are spread around and can get to most of them.

If Lost are present, then it's an annoying mission as most missions with Lost tend to be. Bring sharpshooters or templars as should be SOP against Lost, so all the little Lost can get scraped off without wasting actions on reloads. Since Lost are usually in city maps, you can place people on upper floors.

Keep in mind that the countdown doesn't start until you lose concealment. In the early game, you can have a Reaper clear at least one pod with a claymore, and if you are lucky with remote start then you could clear even a few more before Advent starts marking crates.

Before you break concealment, place your troops in a run distance from the first line of crates so they could reach them if they get marked (You can mark a crate even after dashing). Don't mark crates if they are not marked by Advent! It will just make the next Advent mark farther away from you.

If you want to get the max amount of crates, it's best to plan ahead so you would kill the enemy before too many crates are marked, although that does become harder with Lost and or Chosen around.

Standard supply raid with no time pressure is not bad and a relaxing break from the more hectic missions. The first 2 extract supply crates missions can be hard though. I just focus on the standard supply raid and the first two crate extrations I just use to level. Take out 2 or 3 pods in a safe way if possible, grab maybe 1 - 3 crates without too much of a risk and then usually evacuate. Specially if I dont have my reaper rdy.

In my experience if you fail the crate extraction(s) but complete the stanard raids then you have enough ressources to get to mag and plasma and armor. You got scans and excavations too and those first crate extraction missions can be quite hard cause you gotta push to fast to get the crates.
