Combo those shots with as many free action abilities as you can. Thus not triggering the Ruler Reactions.
Frost Bomb and Grenade.
Hunter Ax and Pistol.
Acid, Fire, Poison and Crit rounds.
Lastly spresd out, pull back.
The queen can be brutal if you dont know shes there. But you can hear her as you move about the level amd can thus prepare.
Also if you wound and break LoS she will actually attack advent and aliens as well.
not saying its guareenteed kill. but....its very likely.
you don't have/want to do that, you snipe from long range with a repeater. lob homing mines to make it 100% chance to hit, but who cares. long range.
2. Run like hell.
So, I never had problems with early rulers. I do the dlc ruler mission once I got at least second tier equipment and some aim and some ammo types.
I dont even know how exactly it works if you use integrated dlc. would be much harder if rulers showed up before I get to second tier and got some aim. Id prolly cheese them with squadsight and claymore massacre from a distance and concealment. Or try to convert them and fight for the xcom forces.
You dont always have to do bloody combat. I always try to convince even the standard troopers to join my forces cause we just look way cooler and we dont kill (as many) civilians. So were just better and more awesome. So far nobody even responded to my efforts to convert them but im not giving up. Some of them have to see reason eventually. Im sure of it. Ill keep trying.
Topic is how do you KILL a beserker queen, not how to you make it run away.
They're not intended to be killed in one fight.
If you use integrated, when the rulers' base unit type appears, the ruler will be placed at a facility, and it will notify you that one of them is there (it doesn't tell you which one, but afaik it won't swap them around so you know which one it is by the order that they're placed in the facilities). The weapons become available to build in the Proving Grounds after you research Experimental Weapons (which takes about as long as resistance comms I believe, and is available at the beginning of the game). I believe the weapons cost 50 supplies to build on Commander. Probably the same for the lower difficulties, probably 100 or something on Legend. They're still limited to 1. Unlike when the story mission is enabled, there's no special requirement for you to be able to upgrade the weapons, you just need the tech needed to upgrade the regular weapon.
The Spark is just available to build immediately at the PG. Pretty lame.
Shadowlance + Superior Extended Mag + Superior Repeater. I also had the continent buff that increases the power of your weapon mods.

The above is true for rapidfire [can't remember if XCOM EW's rapidfire exists in this game or not, so correct me if I'm wrong], chainshot, etc etc [rulers only get reactions when they see you spending an action, iirc. This also means that if you get free actions, don't use actions, etc., you don't trigger a reaction, iirc {correct me if I'm wrong on this one}]
If using anything that fires lots of shots, probability [seemingly] comes closer to becoming certainty. Use repeaters when using the above tricks.
[take note, I said "when they see". iirc, reapers with remote-start and claymores will not trigger reactions.]
Scatter your forces when fighting it [same applies to Archon King if you have trouble with that one, too]. Berserker Queen has AoE [stuns, panics, and disorients] and you really don't wanna experience that.
Use concealed soldiers [or something] to scout without alerting the Berserker Queen, in order to set up positions easily.
If there are no other enemies in sight, cover might not be necessary.
If you haven't already, kill the Hunter. The loot you get from him will make your snipers become pros like him.
