It gets a turn every time you do something because the alien rulers are ludicrously overpowered and intended to be so. You are also intended to use the Alien Hunter weapons (Frost Bomb in particular, but also the Axe and the Bolt Caster) to fight it because they'll delay them for multiple actions and let you attack (and the Axe has a free action to chuck it at them, which doesn't trigger a reaction)
You lost a contact for retreating because that's what happens if you leave a Retaliation mission before it's completed.
However you're not going to get jumped by it for trying to contact the region again or anything like that. But you can't avoid it by not contacting that region either, it has nothing to do with the region.
But if you play vanilla then dont do the first mission with the viper untill you are ready for them.
As for your soldiers being unconscious, revival protocal is the only way to wake them up. However, the next best thing is to give your soldiers mindshields, which prevents them from being knocked out. (I'm honestly kind of surpised I don't see more mention of them. Are they not normally talked about or do I just not look hard enough? Probably the latter.)
Another thing to note about the rulers is that (and I may be wrong here) their apperance is fairly predictable. If I'm correct, they show up every other mission. You can use that knowledge to better prepare your soldiers. I think rulers also flee when you remove a bar of their health or so. On the plus side, they never heal.

Get used to that feeling of rage BTW. I just lost a soldier to a mind-controlled Advent zombie. She was already on low health and in stasis (so impossible to move to safety) so I killed the controlling sectoid with one of my three active soldiers (another one was unconscious, so yeah...). Next alien turn the advent priest takes over the mind control of the zombie (with no cool-down of any kind) and with stasis removed, my soldier took a fatal hit.
Even when you try to do everything right, mistakes get made and things go downhill fast. I ended up completing the objective but evacuating and failing the mission because there was no way to kill the final Advent pod that I knew was somewhere on the map (it appeared on my last turn as I evacuated my soldiers, carrying the unconscious one to safety).
