If you use the "Integrated DLC" option, then you won't get either of the story missions. The alien hunter weapons will be unlocked in the Proving Grounds once you research Experimental Weapons, and the SPARKs will be available to be built (also in the Proving Grounds) once you research Mechanized Warfare. The alien ruler bosses will appear guarding regular avatar facilities. The game alerts you ahead of time if there is a ruler there, and they won't appear anywhere else *until* you attack them there, but if you don't kill them there then they'll start appearing other places until you do.
If you enable "Alien Hunters The Nest" then it will enable the DLC mission. Early on it will give you a scanning point on the geoscape. The first scan will give you the 3 weapons for free, and the second scan will enable the mission. The ruler bosses won't show up anywhere until after you complete the whole mission. So if you skip the mission or wait until the end of the game you won't get them anywhere else (the mission is a "green" colored scan on the geoscape and has no timer, so it'll stay there all game).
Shen's Last Gift will enable the mission for that DLC, and if you complete it you're given a free SPARK. It counts as 3 back-to-back missions in WotC though, so every soldier will be very tired or shaken afterwards.
If you do not check anything but still have the DLCs installed, then the Rulers will just randomly start appearing in missions right from the start, without anything triggering them. It's probably the worst choice.
