Mission names itself are normally random generated.
The Nest and The Tower, if you have the DLC integrated they will not show up. You have to scan the dowed skyranger to get the nest to show up and scan the tower to get that mission.
PS: I still have two Chosen Ones left to kill.
For the missions to show up you need to untick the integrate DLC option, and make sure the two missions are ticked.
If you are already at the point were you killed a chosen you are long past that point, I assume you have the DLC integrated.
The Nest is the Alien Hunter's mission, enabling it will introduce you to the AH story. First you'll get a scan site of a crashed skyranger from the first war, scanning it will give you the new weapons. Then you'll get a broadcast from someone we all are familiar with, and that will generate the Nest mission. After that, the rulers can appear randomly on any mission at any time as long as they live. Killing them will get you unique armors. If you disable it, you'll get the weapons but not the mission, and the rulers can appear at any time.
Lost Towers is the mission from SLG which introduces you to the new class, the SPARKS. Once you complete the mission you can make your own SPARKs, and there are no further missions. Disabling this mission will let you build SPARKs as soon as you build the Proving Grounds and have the necessary resources.
In WotC, you get the option to "Integrate the DLCs", meaning the Rulers will guard specific alien facilities and you will be informed about them beforehand. If they escape, they will then appear randomly every few missions until killed. The weapons and the SPARKs will be added as Proving Grounds projects. Disabling DLC integration and enabling the missions will revert to how it was in the base game.

Same goes for the SPARK. If you can you never will see the Missions in this Playthrough.
So if I deactivate "integrated", the missions should pop up?
Ya but that would require a new game. You cannot change that option mid-game.
You uncheck integration and make sure both boxes under it are checked.
