I think the ability to create sales would give the ability to have a "do this and customer count is affected" kind of system
I love the idea of departments. Have the standard shelf stable stuff, but leave the ability to produce fresh cakes, meats, etc.
My biggest complaint is the storage, but it really boils down to simplicity vs realism. The current storage system of every product regardless of what it is going on racks is the simplest way to handle storage. The realistic approach would require specific storage areas for fridge and freezer items or they spoil. Personally I would prefer the realistic version having come from the grocery background, however I get why it's done the way it is. Not going to make me like the game any less by any means. It's just something I would love to see in the future once major stuff gets hashed out and fixed.
Apparently, the dev plans to implement some perishable products with expiry dates. When he does, shrink is going to go through the roof if we can't discount close dated product to make them move faster.
I would like to see upright freezers, which I think should be easy enough to do with the existing fridges. Also a produce section would be nice. Putting potatoes on shelves is unnatural :P
If you don't mind using mods, you can find a "5-tier shelf" on nexusmods. It's only one extra shelf, but it really helps with the pitiful amount of holding power the vanilla shelves have.

Been working in grocery for about 17 years.
This is what I did as well, coolers and freezers as end caps works just fine. The freezers stick out a little more but it doesn't look weird and doesn't block anything.
I would like more shelf options as well as an order gun. (I know there is a mod) I have the computer in the storage room and having to run back and fourth from the shelf to the computer is kind of a pain, especially since there is a ten item limit. (I know there is a mod to remove the limit)
Now this isn't a huge deal, but something that really bothers me is how inefficient the shelf use is. Eight bags of flour on a shelf that could clearly hold fifteen, maybe eighteen, and that's without stacking them.
Sales are a big need. I can't tell if having something at a low price makes it sell better, but it needs to be that way. IRL there are a lot of items where the margin is paper thin or even sold at a loss just to get people in the store, I want to be able to do that.
Also to be a true simulator you need everything involving customers to be worse than pulling teeth. Have rude customers, or add a rewards card, card declines, have customers move items to the wrong place, make it so we cant walk through them to stock shelves. You know, make life a real hell so all of the people playing this game can see what it's actually like to work retail. Or not, it's kind of nice to actually enjoy it.
There are a few good quality of life mods out there that I hope get added to the base game like the order gun, or removing the order limit, among other things.
