I don't know why it is not working.

If you can get that to work, then you're probably missing the Required helpers for the other mods.
I installed Qmods (i downloaded it from NexusMods) and installed it.
Everything worked fine, i got a QMods Directory in the Subnautica Steamfolder so i downloaded some Mods and extracted the files into the QMods Directory.
I checked the Folders in the QMods Directory and every Folder was named like the Mod it contained (for Instance Customized Storage is named Customized Storage).
When i start Subnautica i now have a "mod"tab in the Options Menu (don't know if that tab was there before i installed QMods) AND there are 2 Options i can take, BUT only for the Cyclops Mod i Installed ( MoreCyclopsUpgrades ). I can turn the "Conserve Power" Option on or off and define when the Cyclopse will start charging.
But no other installed Mod shows up.
I also installed "Modding Helper" as some Mods like the more Upgrade Mods needed it, but most of the mods only needed QMods.
So, does anyone know how to get the Mods working?
I'm really confused.
Do i have to start a new game(i'm only an hour into a new Game so it would not be THAT bad, but still....)?
Or does something else interfere?

And the things that should be there (like bigger storage and such things) aren't there either.
Many mods need to have their config settings set before the game runs, so they'll use text files (usually in the mod folder) for the player to configure before starting the game.
Only a couple of mods add options to the Mods category - for most of them they just work, period.
For bigger storage you have to follow the instructions on the Mod download page to change the settings manually by editing a text file (technically a .json file that you open with a text editor).
The authors will have written up there anything you need to know about how to configure their mods.
Not all mods can be configured while the game is running. Those are where the files will come in.
The fact that you're seeing these options at all though indicate to me that you have successfully installed the mods in the first place.

but all mods work if you have them installed by hand
