Multipurpose rooms are currently bugged in a way that prevents "stacking" construction as long as there's anything (and I mean ANYTHING; not so much as a locker or plant pot) built inside the room it's attaching to. I don't even think you can get away with windows. You can only "stack" completely empty, vanilla, unmodified and empty Multipurpose Rooms at the moment.
If you're having trouble with the ladders themselves, I often find I can't place one in a perfectly legitimate place, but only from one side. If you go into the other compartment and try to build it from the other end, that often works.
You can finally rotate ladders!?

Why am I always optimistic about the devs having fixed stuff at the worst times, not just restricted to subnautica.
It's an odd blind spot for a guy that spends so much time digging through obvious bugs and implementation issues. "Broken. Broken worse than previously. Odd balance choice. OOOH somebody said that thing that bugs me works right now! oh boy oh boy oh boy....welp!"
They only work for hallway sections (bottom only, for glass ones). However many tubes you stack, you only need to build one ladder for them once you are inside though.
Though if they are already only one floor above/below eachother like you'd be trying to stack rooms, you don't need the tubes.
You can't use them to attach Multupurpose rooms or anything.
It was in the center of a cross section with a vertical tube above it, going to a cylinder section above the water. One ladder seems to reach more than one section high, if cylinders are connected end-to-end. The habitat is still there, but that doesn't guarantee that a new game start would allow it.
I will check when I am back in-game. It doesn't seem to matter which way it is, though, except it gets in the way when walking past.
After deconstructing everything piece by piece in and around the room I found one reinforcement panel blueprint on the concerned MP. Once I removed it I could place the ladder.
Basically, on a room, you are not allowed to have more than one item under construction at the same time that may affect integrity. Examples are ladders, windows, reinforcement panels or connections. They must be either completely removed or built completely before being able to carry on to the next one.
