options to play the other versions are still there, no one is forcing you to use this version but ultimately at the end of the day none of them are overtly better than the other, its literally a matter of preference.
the game looks very very bad without the HD mod or HD megamod IMHO
tried a bunch of filters and none were good enough
even though I loved SC2 the original which I played on a DX2-66Mhz back then
I personally like the HD graphics it has as well, they stick as close to the original aesthetic as possible.
Also, shameless plug: install my voice fix mods if you want to be able to play it both voiced and without needing a guide. Either that, or play it with voices turned off so you actually get the dialogue you need to get in order to finish the game (I THINK the unvoiced version includes those...?)
The Megamod installer includes my fixes as an option, while the Steam version will need a manual install (you can find them here: http://www.warpstormstudios.com/uqmmod/ )
The Star Control 2 source code has been open source since 2002. The creators did that to celebrate the ten year anniversary and because they are awesome folks. The only legal issue at play is they can not call it "Star Control" because the name is trade marked by Atari(at least last time I checked). The Ur-Quan Master HD version online can not all itself Free Stars either as that is the new trademarked name for the sequel coming out.
All in all, which version to play is up to your preference. Hell if you think you can do a better remaster job you are even free to grab the code and try yourself, as long as you don't sell it. The fact that the creators were cool enough to release this into the wild and that the fan community spent years refining the code for modern hardware is pretty great. Any way to get more people to play this game is a good thing

Although I'm excited to see Ur-Quan Masters released on steam since it's one of my favourite games of all time, it had been a while since I played it (already as the open source version but many many years ago) and remembered some mods, for example since I like taking my time exploring, I remember preferring to use a mod to not have the time limit, but once I saw that the config options for this version were quite limited at this point at least I started looking for possible options and found the Megamod version, and...
WOW! hahahaha I couldn't believe how many options and enhancements it had! Some I remember from way back, but many are new to me, crisp hd graphics while maintaining the exact style, all the customization for fixing things like adding movement to the planets and textures, controller support with icons displayed, and so many more. And of course just like I wanted customizations like turning off the time limit.
Amazing. It's a better remaster than most commercially done ones, playing it feels like playing a best case scenario official UQM Remaster. Thanks for sharing!
Oh and by the way I'm assuming you were talking about how if you use the voices the text script for dialogues is abridged, right? Thing is I love the voices, always played with them, is there any way to get the extra text with the voices enabled? Is that the 'extra lore' option I saw already in the game or do I need a mod like yours? (your link gave me a 404 error though) Thanks.

Regarding the dialogue being abridged in the voiced version... it's actually a lot stranger than that, because overall the voiced dialogue is barely abridged at all. The vast majority of the dialogue is there exactly how it was, or has been altered slightly (without making it much shorter), but it's mostly pretty close to the original...
...which is why it's all the more baffling to me that the biggest cuts to the voiced versions weren't just incidental jokes or chitchat, but actually important, game-critical bits of information. If this really was an attempt to make it shorter, why cut out just those important bits?
