Could use a bit of tweaking, but it's not a huge issue, and certainly not a long-term one.
Cards that haven't been unlocked through the Monolith are already available in free deck building mode? Huh... I didn't know that. That's probably not intended. And it makes the "premade decks are bad purchases" problem even worse.
But the game is still being updated. Locked cards being available is something I would imagine will be patched.
We also don't fully know what's coming. I was irritated that construction materials are still a thing even after construction is complete (I'm still seeing available construction materials, getting Storehouses in my travel decks, and Mystical Sphere relics showing up), but I have since then realized that they might be retained because there are going to be more buildings in a later patch or an expansion DLC or something.
Keep the feedback coming and the devs will decide what they want to do about it.
That said, cards that haven't been unlocked through Fear should not be available for use in self-made decks until they've been unlocked with Fear.
I am in agreement with this: the decks should be available from the start, cards that are unlocked via the Monolith should not be available in the custom deck until they have been unlocked, and the library should give proper bonuses.
The bonuses being related to card upgrades is a solid suggestion too, a lot of people have been saying that it's a problem that we are incentivized to stall during combat (it's counterintuitive, boring, and it makes runs too long).
Drafting you can make a more finely tuned starter deck, and is fun when you take all three classes card pools into consideration. Personally, I think its fine. What they should do is just tune the Library to do something else, and instead have the decks unlock as you acquire more cards. That could work, maybe???
