I was accused of killing when i killed none.
Why is this NPC in black robe coming at me while I'm asleep and offering me to join the killer's guild? Will I face consequences if i join it?

My guess is you didn't notice the message about killing an innocent (unprovoked). Then after sleeping in a safe location, you were approached.

No way, I do not kill NPC's. I've learned my lesson heavily in the early RPG games.

Will I ever get to find out whom I might've accidently killed?
You may have accidentally killed a guard in large battle where you're fighting alongside them against a common enemy. Happened to me a lot. You have to be extra careful where your hits go in big fights like that. Can happen with temporary quest companions too.

No, you cannot find out if you don't remember. But you definitely killed a NPC who did not attack you to trigger the scene. And this is very easy to do - just think of all the quests where you fight alongside allied or neutral NPCs, which you can hit accidentally.

There are also NPCs like Umbra, who have something valuable. They are killed by players routinely, but are inherently peaceful and count as murder victims. I did it unknowingly myself and it earned me the visit by the guild.

The assassins guild is inviting you in once you kill a peaceful NPC. This opens their questline to climb their ranks just like with the other guilds. The questline is liked by most players, and it has some nice rewards.
The consequence is that you will earn infamy points. However, you can do a pilgrimage afterwards and wash your hands clean, annulling all infamy. You can also wear the mask of the Grey Fox, if you already did the thieves guild questline, to prevent infamy gains at all.

Otherwise there are no consequences, you can play as a ruthless killer for a time, if you like.

Just a hint about the last quest of the thieves: bring nighteye or a really really strong light effect with you. The shot at the far target in the gloom is hell otherwise.
Several NPCs you're required to kill for quests can count as murder. They fixed the Grey Prince so this doesn't happen anymore but the commander of the Golden Saints/Dark Seducers during The Cold Flame of Agnon as well as Umbacano at the end of his questline if you gave him the correct crown will count as murder for this (but you usually don't get a bounty).

i'm not so sure that's a very Good idea.
This could be a bug left over from the original version. I remember fighting through a fort and killing a particular nameless vampire caused the dark brotherhood quest line to trigger. That line about my actions had been witnessed, or whatever. I tried reloading the save, then exiting and restarting the game. No luck, the generic vampire was apparently flagged as innocent. At that point I just avoided that corner of the fort and continued on. I believe this also occurred with a bandit in a fort on another play through. Again the bandit was simply named "Bandit."
Sure, the remake fixed many bugs but I am sure several obscure bugs slipped through or were re-activated in the remake's code.

I had brotherhood visit me after doing the spies mission for main story near bruma.

For me it triggered after doing one of the Arena fights.

If you kill the grey prince after doing his quest that counts as murder, unless you provoke him with a rage spell first.

Not anymore. They patched it so no matter what that only counts as assault. However there used to be another bug (and may still be) where fearing or calming an opponent could cause it to be counted as murder. This was most common if you used a Khajiit's racial ability during the match.
