the knights of the nine and dark brotherhood
i've done the nine quest, does joining dark brotherhood or commiting crimes has a side effect on my knights of the nine statue, relationship ?

As far as i know not, unless they have changed that in the remaster. But in the original there were no consequences. I joined both dark brotherhood and knights of the nine myself back then, though in my case it was first dark brotherhood and then knights of the nine (because kotn was released later on)
Could even join thieves guild and fighters guild.

ok, looks like there are some annoyance still, after stealing some stuff, joining thieves guild, i am not allowed to use the knight sword. i have to do the nine blessings journey again.

i think you need to re do pilgrimage to receive any blessings when you in the nine. when you murder they wont cure your disease or buff you until you go around all the shrines again.

Funily enough , i only went to all the shrines on the left side of the map, i was about to do the last 2 on the right when it said "Pray at my alters" which is completed pilgrimage. And no idea who i murdered as id just came back from finishing shivering iisle, Without doing wee guys kill me quest :)

i have no clue where the nine shrines are, forgot their places, i have their name when i look at the completed quest log, will have to look on the net for their location since it's not a quest so no map markers.

they're not even shown on the map.

The prophet gave you a map. If you been to them once they should be on the game map.
It's best to either do Knights of the Nine first or last if you plan to be a criminal, otherwise you will need to do the Pilgrimage to remove your Infamy (and it's very buggy and tends to randomly restore the infamy you had for no real reason) if you intend on using the Relics.
not gonna lie out of the MILLIONS AND BILLIONS!!! of hours i put into the OG 2006 release i never did the knights of the nine quest line. got too distracted by the MILLIONS AND BILLIONS of mods that was around.

i just tested after doing again the pilgrimage to restore my hability to use knight stuff,
it was ok but as soon as i did a quest for the thieves guild, got once again the message i can't use knight sword.
the bad thing : you don't need to be caught to lose the knight blessing, each time you steal something for the thieves guild, not being caught, you lose the hability to use knight stuff, so yes better put away my knight shield and sword because i'm not gonna do the pilgrimage 10 times per day just for the sword.
considering you need at least 15 minutes to do one. it's just not worth if you want to progress with the thieves or dark brothrhood.

If your infamy gets higher than your fame, or you have a bounty, you can't wear the knight stuff.

Dark brotherhood and knights of the nine don't make sense for the same person to do both. Brotherhood you're literally killing mostly innocent people because someone worshipped to your evil god and sacrificed someone.

i have the prphet map but when you open the main map, the places doesn't appear, you need to search them using the prophet map or online map, which are not very accurate.
you need to wander around until you see the shrine.

this is why i decided to put my sword and shield aside for awhile as i don't deserve to use them.
wasn't sure how it works, now i know there's nothing to do but use another sword for a while.

there's multiples of each shrine throughout the map. the map he gives you aren't the only locations of those shrines. so you can just run around the map and you'll find them all pretty quickly.

Unless they changed it for the remaster, if your infamy rises to 2, then you can't use any of the knights of the nine stuff.

Getting caught isn't the issue, IIRC, it's that your infamy goes up each time you complete a DB or Thieves' Guild quest, which causes you to be unable to use the knights of the nine equipment.
