You could carry two weapons one for the lower level enemies you don't want to trap then the soultrap weapon when you do want the soul. Of course you would have to learn what level of souls different enemies give.
Dark soul gems can hold the souls of humanoids while regular ones are limited to beast type of enemies.
Empty Greater/Grand soulstones are darker blue in color and are more expensive when bought (someting like 300 gold a piece).
That is what i think is confusing you.
If you have empty soulstones of all sizes in inventory then captured soul goes to right size stone (smallest that it fit).
You are correct. Gems fill from largest to smallest, as intended. This is so you never get to the stage where you have gems but cannot fill them because the souls are too weak.
