it is the second scenario you said. I saved when I was close to them, and, after I reload the save, they're not on the map anymore. Another scenario that happened was to load a previous save after the bug happened, and, when i trigger another one on the same place, they're not discovered.
For both gates near to the Nocturnal Shrine, I did that. And it worked
I guess I'll need start doing dedicated saves next to gates because I've had 2 disappear on me after finding them. The one next to Anvil and the other next to Bravil. Both still had the corpses of the creatures I killed next to where the gates had been. Both no longer have map markers either.
I'm curious to see if there are any implications to the story by completing a gate that technically isn't there to begin with.
